Via a short video with ROTTEN TOMATOES, Matt Reeves talks about how THE PENGUIN will lead into THE BATMAN: PART II.

It’s sort of teased in [the final episode of THE PENGUIN] how things work how the system works.  And I think being able to dive into the true reason for the perpetual darkness of [Gotham] is one of the exciting things that I’m excited for about [THE BATMAN: PART II].

Reeves also noted that when Batman (Robert Pattinson) meets Oz Cobb (Colin Farrell) in THE BATMAN: PART II, The Penguin is a very different person than he was in the first film — even though the second movie takes place right after the events of THE PENGUIN.  And if you watched THE PENGUIN, well, yeah, Oz has become a very different person!
